Sounds like the history got wiped or the file where Firefox stores the memory got corrupted.
In Firefox (assuming you are using an up-to-date version), select "Options" under the tool menu and select the "Privacy" tab and look at what the "History" settings are. The pulldown box has "Remember history", "Never remember history" and "Use custom settings for history" as the choices. Either "Remember history" or "Use custom settings for history" should be selected. The custom settings lets you decide what is remembered.
If these settings are OK, you might have a corrupted file, and in this case, I would re-install Firefox. If that still doesn't work, there might be something in Windows that is preventing the history from being saved (look for privacy and security settings).
Hope this helps. Andy

The problem also might be in an add-on. I'm using Adblock Plus, Download Helper, Ghostery, Java Quick Starter, Speed Dial, and WOT. All are up to date.

It's working here on Mac Os X.3.9 and Firefox 2.0.x.
Probably a dumb question, but are you sure the colors you chose for unread links and read links aren't the same? I wouldn't think they would be the same with a fresh install, but...
